Johor Bahru: the trip is only relaxing if you beat the jam
JB is the cheapest option and needs no flight, but the whole trip lives or dies on the checkpoint. The single worst window is Sunday evening, roughly 6pm to 10pm, when everyone drives home at once, and Friday and Saturday crossings can run two to four hours (SGMY Travel). Cross out early on a weekday and come home before Sunday evening, and you skip almost all of it.

Batam and Bintan: a resort weekend by ferry
For a proper break-from-the-mainland without a flight, the Riau islands are an hour or so away. Batam ferries leave from HarbourFront Centre and Tanah Merah and take about 45 to 60 minutes; Bintan ferries leave only from Tanah Merah and take around 70 minutes to the resort side (MoneySmart). Staying in Singapore: March beats June for this
If you stay put, March is quietly the better local-holiday month than June, because June is peak season and everything is packed and pricier. The attractions you always mean to do, the zoo, Bird Paradise, the Science Centre, are all more bearable in a March week. Staycation rates are softer off-peak too.

Resist the pressure to march them through a checklist of attractions to "make the most of it." A child who starts Term 2 rested is better set up than one who needs a holiday from the holiday.
